There should be no problem as long as you keep separate user and project configurations.
Also, I've seen some users set the "Load_InRoads_SS2" in a MicroStation system level config. This will cause problems if you try to load InRoads SS3. So if you use the "-wsLoad_InRoads_SS#" switch on separate icons for SS2 and SS3, you should be OK.
